Sub Domains Stop Working After Installation

As I install Esyndicat all my sub domains stop working, but when I delete the file .htacesss from root directory, sub domains start working. Is there any solution that I can use booth sub domains and esyndicat default and full working. As after deleting .htaccess Esyndicat's SEO Friendly URL's functions stop working. Plz tell me the right solution.
