Link Checking

I ran into a strange problem with the new version as I was testing it before going live. On the duplicate link checking, if I set it for 'Domain' I found that every url I entered came back with the error that it was a duplicate link. And no I wasn't having a blonde moment LOL, the links I tested did not exist in my database. Once I changed it to 'Exact' everything works fine. Any ideas?
